I was just watching a few videos on a breeders website and he said that he "was going to breed her back to her father..." Is he suggesting that inbreeding is acceptable for leo geckos? Wouldn't this mess up their genes entirely/significantly alter them?

Inbreeding or line breeding as its called is acceptable as long as you outcross after a couple generations.

So then you can breed a brother and sister and then breed their offspring to each other but after that you need to outsource some genes?

Yeah, you can do that. Outcrossing is suggested after a couple of generations to strengthen (by getting new blood into a line), and to counter the risk of getting genetically deformed babies.
