I don't really know how to answer this, but faucet and bottled water shouldn't have bacteria in them. What might happen is that there is bacteria in the tank that might get into the water dish and form a biofilm (a slimy layer of bacteria and or algea), this can be prevented/fixed by rinsing out the water dish and scrubbing it with a cloth, sponge, or even by hand to get rid of the bits of nasty clinging to the dish.

Faucet water is ok in some places, at home I use faucet water and at school I use bottled because of the minerals and other purifiers present in the water. A good rule of thumb is if you don't completely trust the water, use something else. There are some good threads about what type of water to use that can be found with the search function, hope this helps.
