So besides the color mutations that pop up is there other traits follow with the more inbred lines? Like I know in some species of reptiles the more inbred animals have traits like smaller heads, smaller in body size etc. Anything like that found in leopard geckos?

Sure- you can theoretically fnd signs of inbreeding depression in any species, even leopards.

Common signs can be:
- smaller & thinner hatchlings & adult size (but not always, depeding on the line: afghanicus f.ex. are small too but not due to inbreeding by humans, but to natural selection..)

- general weaker appearrance, many of these animals are not able to gain weight properly.
- loss of good bone structure
- loss of vitality
- lower fertility (higher amount of infertile eggs & dying/fading hatchlings)
- weaker immune sythems
etc.
