Soo, I got a hamster last month, and put her on my desk, along with my leopard gecko on the other end.
I started to notice that my leopard gecko didn't like me holding him as much.
I always wash my hands after holding her, but he doesn't like me to hold him.
I'm curious if maybe I should start putting my hand in his cage again, like you do when you first get them?
I don't know if maybe he can smell her, and doesn't like it..

Anybody know what I could do?

I really dont see it as an issue. My geckos are in the same room as my hadgehog and skunk and is not bothered by them.

Mixing a Gecko Tomcat Collins.

My cat Ozzie monitors the lower homes
of all the Geckos and even noses to the glass and paws with it.
They do not fear the larger cat under restrained conditions.
I think the gecko learns the confinement for them also protects
any intruder from them. More than likely you are either retaining
a scent or not spending the needed time to assure the calmness.
Try the "knuckles in water touch" each time with the gecko.
Let it get back to relating you to a drink.
More trust will come from it.
Take care. HJ
