I entered both male and female as Murphy paternless, and I had to choose a pattern (odd since they are PATTERNLESS..) And it said they would be 100% Murphy Patternless exhibiting some Stripes, Jungle and Aberrent, but those are patterns, correct?(And therefore not shown?)

So what I'm wondering, is would it actually make any difference? And on a side note, would breeding two Murphy Patternless together cause any increase in disease or any bad side effects?(Like breeding two Enigma together causes a higher percentage of Enigma syndrome) Assuming they aren't related.

Breeding two Murphy Patternless's together will give you 100% Murphy Patternless because it is a recessive morph. The pairing wouldn't cause cause defects like the Enigmas.

I have been working with Murphy Patternless ever since the morph was introduced. It is a simple recessive, just like an albino or pure Blizzard. In order to produce Murphy Patternless, you need to breed Pattys together. At first, there were some problems with kinked tails in the Pattys due to a VERY shallow gene pool. The morph is now more diversified, and I haven't seen a tail kink in my Pattys for many, many years.
