Ok so I candled my 2 eggs this morning. Not very good news. The first egg was completly yellow. The second egg had a little red in it but the rest was yellow. So should I keep incubating and will the infertile egg effect the other one if it is fertile?

When in doubt...incubate. Words to live by. Don't toss a egg unless it is very obvious it is a no go (really moldy, squishy, etc.) The infertile egg (if it is infertile) shouldn't effect the other. Even when a bad egg becomes molded it generally won't effect a healthy one. I would keep them both in there until it becomes obvious. Good luck with them :)
