What methods do you guys use to identify and keep track of eggs?

Our geckos are housed individually. Breedings are documented in a computer program. When eggs are laid each clutch is incubated in its own deli cup with the pairing and lay date marked on the lid. When the eggs hatch the hatchlings are numbered and weighed. Their information is also documented as well as a picture taken of the animal to reference since they can all look very similar. Currently the clutchmates are housed together with their numbers on the tubs.

What program?
I keep only eggs from one pairing in the incubation container. I mark the outside with the names of the male and female and the lay dates. The eggs are marked with the initial of the female plus the number. Babies are kept in individual tubs. I use a label maker and put the parents name and hatch date on the tub. Right now I use index cards to keep track of breeding info, dates, and weights. I like the backup incase my computer crashes.

I have about 4-5 larger containers in the incubator, each of which holds 8-12 eggs. I label the egg with the mother's initial and clutch number and put it in the container in order. I keep track of the eggs and hatches in 4 places:
in my journal, with name, clutch and number of weeks since laying
in the inside cover of the journal: initial, clutch, # of eggs and dates of hatch
on my computer in a word document with info listed for each female
on iherp
Babies are kept as clutchmates together when possible and are labeled by a combination of parents' names (e.g. "ERSAFF" is the product of Eragon and Safira) and consecutive number with notes to distinguish the clutchmates.

I tried contacting a company about making a custom program for me a couple weeks ago. he got back to me a few days later telling me it would cost 20-30K!!! So that's a no go. I would have had a sweet program for everyone.

We use herp care software. It works for what we are doing now. We may look into other software in the future, but like how easy this is to use for now.

each clutch gets an id like D12F01.
THis is also the Box ID D12 means Box12 and F01 means place 01
I not these infos on the box top and in my excel table I note that clutch D12F01 is from a Super Snow Bell dad and a Bell Enigma female and inculding all IDs of the parents and when layed n stuff like that.
