Here's what I do (when I do it):
Take all the furniture out of the cage. Put your gecko somewhere else if possible.
If you're using replaceable substrate, remove that and be ready to change it.
If it's repti-carpet, wash it in the sink with mild soap, put it in the spin cycle of the washer to get the extra water
out and either dry it gently, or have another piece so you can keep swapping them back and forth.
I use ceramic tile so I take it out
Spray some water on the bottom of the enclosure. Wipe up with paper towel
Spray some hydrogen peroxide on the bottom. Wait about 30 seconds (doesn't have to be exact) and wipe up
with paper towel
Repeat with vinegar spray (put it in a spray bottle; don't pour it on)
Repeat with water spray

Meanwhile, use the same technique (water [and mild soap], hydrogen peroxide, vinegar, water) with the substrate if it's something like ceramic or vinyl and with the hides water bowl, etc.

If your gecko is in a bioactive enclosure, you can remove the furniture and clean as described above, but in my opinion you don't have to clean the substrate because the whole point of a bioactive enclosure is to let it cycle and take care of itself.

I hope this is helpful.
