When you notice the some mealworms how should you seperate the beetles? do you need a strainer with big enough holes so the little mealworms can fall through or what?

I just picked the beetles out and put them in a new container with new food.

That'll do. Old window screen, flour sifter, mesh. If you keep assorted sizes you can separate the mealies into micro, small, med & large too if you wanted.

are the babies small enough to go through a window screen?

It depends at what stage they are. At the beginning, yes they're small enough.
