What did your vet say the problem with the female was? Did she have the same problem as he has now?

Does he ever have shedding problems?

He didn't say a specific problem he just gave me eye drops because he didn't know what was wrong with her. He's never had any kind of shedding problems.

I wonder about the relationship between the bump in the mouth and the eye problems. Sometimes a gecko can get a mouth infection (or an infection in another place) and that infection can spread and become systemic. I would recommend a vet visit to have the mouth lump looked at. It could be an abscess and possibly antibiotics could resolve the whole thing.
