I understand female Leopard Geckos retain sperm from male Leopard Geckos. If your leo mated will male #1 one season and then mated with male
#2 next season, how would you know who was the father of the eggs of the second pairing?

As I understand it, on average a female will lay about 3 clutches of eggs before needing a "reintroduction" (that's "on average", not "at the maximum"). I know it's frequently said that females can store sperm for up to a yaer and I imagine it may have happened, but it's not likely, and it also seems from my own experience (with my geckos) and other things I"ve read that the most recently deposited sperm is usually the most potent. I never worry about who my females were with the previous season and have never seen anything to suggest the father of the current seasons' babies are not the male she is with for that season.
