Anyone have problems with lungs developing outside the chest where it shouldn't be? Would that be incubation, supplements during laying, or a massive inbreeding problem?
I shouldn't have thought it was any thing to do with the incubation but the rest is a possibility factor. Massive one off deformities like that could just be bad luck or bad genetics. many deformities like that happen with in the first few days of cell division, as the cells migrate around the blastula getting ready to start various body parts things just some times just get mixed up.
The most common deformities I find with leopard geckos are malformed toes, legs and eyelids. The lungs outside the chest sounds more like a one-time mistake, like a human baby born with vital organs outside the body.

I am an owner of two leapord geckos....my daughter brought them into the house july 2011 and we still have them...but they have been in hybernation and has not eaten for three months almost...one looks like its ready to die...and not sure what to do...i did get advice to use a dropper and give it calcium for a week...she appears to move a little better...but her legs looks deformed like they are broke.....she barely can lift her head up...she moves a little bit ...but not much....we take good care of them and not have much knowledge about them since this is the first ones we have raised....the other gecko named shadow is healthy..it has been sheading so much where we have helped with her process....stripes our other gecko is just not moving hardly and very worried...im on the third day giving her calcium and no really good changes.....the heat in their cage is like 77 degrees......i cried when i seen her in her condition and worry about her....there is no vet around here for her.....what can i do to make her more comfortable...we just watch her most of the day to see if there is any changes...
it could be the heat 77 is too low for the hot side leos need atleast 85-90 on the hot side try getting a different bulb or heat pad (whatever you use)
77 Fahrenheit then your temps are far to low and they cant process their food properly.
you need to use a Under Tank Heater (UHT) or heatmat depending on where your from.
Temp needs to be bout 90ish.
If your gecko looks deformed then it has MBD and by what your saying its too far gone and im afraid needs to go to a vet to be put to sleep to stop it suffering any more
When your using a dropper to give them calcium you should really be mixing in a food source too as just the calcium is not food.

If you want your geckos to not not suffer any more and carry on living im afraid you'll have to try your hardiest to find a vet asap! their life's depend on your help!!
Go to the top of the page and click where it says "articles caresheets". Read some of the caresheets on leopard geckos. It may be too late for the sick one, but this should help the other one stay healthy.
I don't think anyone should say "too far gone" = euthanasia without pics. We're not vets here.
It may very well be the case; but I have seen leos recover from MBD, even if they have wobbly legs after.

But yes, bring that heat up! If you aren't already dusting their food with powder vitamins and calcium, please start. What does your setup look like?
